I wrote the below to Jordan as well in a PM, but maybe someone here can help. Im in an unfortunate time sensitive situation, and facing 10+ hours worth of work if I cant fix this swapping axles again...

I have seen where others have had the same issue as me, but the few things I found searching the web have not worked. I own 3 JKs, and I own Procals for all of them. In my 2014 JK I have the 3.73 axles and a rear locker. My plan was to switch axles with my 2013 JK that has 3.21 open gears. I swapped the axles and used my procals (previously used only for TPMS and Tire size) to reset the axle ratio on both. The 2014 now with 3.21 gears is fine - no CEL, no warnings, drives fine. The 2013 is not taking the setting. I get the 2 honks, but its not working. It drives and shifts fine the first 20 feet, then goes into limp mode, and I only have 2nd (maybe 3rd too) gear. Its nearly immediate. When I check the codes, its a "gear 1 incorrect ratio". I tried setting it to 4.10, and 3.55 as well, and then back to 3.73. I tried resetting the procal back to default and unlocking it, and setting it again. I tried something I saw on a forum where I unhooked the battery for 20 minutes, unhooked the ECM, hooked up the battery, hooked up the ECM, then tried to codes again, then unhook the battery again for 20 mins. That's an hour of my life Ill never get back.
Im hoping you can help. If I don't have this sorted by Friday I have to spend my Saturday (4/18/15) flipping the axles back again since my 2014 will be sold next week. Please help!
The procal on the 2013 that isn't working right is serial#304-------- if that helps. This same procal did set the TPMS down to 28psi, and the tiresize fixed the speedo fine when I went to 33" tires last year. It just wont take the axle setting.
